What is the actual warning message given?

Most warning messages can indeed mean that the file was indexed despite a problem that was encountered. But some may indicate that the file was partially indexed and this can vary depending on the issue. So it depends exactly what that warning message is.

If the file could not be downloaded, then there would be no way that the file could have been indexed.

        This can be caused by:
        - A bad internet connection for the Indexing computer (e.g. wireless) which is occasionally dropping network access
        - A web server not responding because it is overloaded or it is having network problems
        - The URL is plain wrong and does not return a valid page
        - Various other network issues
