i have a quick question... lets say i got the logs to be working and i re-index my site because of new updates, if i have the Search Logging box checked in the configuration window, then upload all the files to my site, will it over-write the older file log file, and therefore erase the old data that was written in that file?

No, Zoom will always append to the existing statistics/log file if one already exists. The file is only cleared if you manually remove the file in FTP.
