This is annoying as after re-indexing the site and saving to the file, if I reopen the indexer to check or change the config, the indexlog.txt file gets cleared and all the data I want is gone.

Can you check the box, "Append date and time to log file name".
I think that should fix it. But the consequence of that is that you'll end up with a lot of log files.
