I am getting this on multiple files on my index and cannot understand why. Have found nothing on it in the FAQ's or searching the forum. I have double checked the skip options and do not see any reason for it to skip these straight php pages. And it is cataloging other php pages, it is random throughout the results.

Have any idea what setting this might be using?

These are DOS file attributes.

R Read-only file attribute.
A Archive file attribute.
S System file attribute.
H Hidden file attribute.

Hidden files are skipped
