search not queuing .php files

I have a site with the following structure:

/
/code
/content

There are 11 .php files at the root, one of which is a menu script with links into the /code directory which has links to /content. When I try to index the site in spider mode, Zoom finds only 4 of the 11 files (it only queues 4 files), none of which is the code for the menu.

I suspect this is an extremely stupid question, but any help you could give would be appreciated.

Then if you still have a problem, please post the URL to the site in question, so we can see it.
