FlyingAnt uses a flyingant.conf file that is similar in some aspects to the Apache configuration files (like .htaccess). But Apache is a much larger package and supports many more options.
But "protecting" files on a CD/USB drive with a .htaccess file doesn't make sense. The user can just use Windows Explorer to view the files.
If the user can view the files then they can copy the files. If they can't view the files, then you may as well not have them on the CD. There is no way to protect content, if the user can view the content.

Hi,
I would like to protect parts of my website (e.g a directory) deplyoed on a CD or on a USB stick. Does FlyingAnt support .htaccess? Any general suggentions of how to protect parts of of a CD? It's ok if the protection is not that save as on the internet. I know that there are many more possibilities ...
